Retropie cannot remove terminal display with save shutdown script

I've bought a Raspberry Pi 3, with a nespi case. With this case, I can run a safe shutdown script which I've cloned from github: https://github.com/RetroFlag/retroflag-picase. The safe shutdown works properly.

Now the problem is that I want my console to not show any of the command line and boot stuff that a normal Pi has. Thus, I've followed this guide: https://raspberrypi.stackexchange.com/questions/59310/remove-boot-messages-all-text-in-jessie, which did the trick for me at boot time.

The only problem is that the terminal shows at shutdown (when pressing the shutdown button on the picase instead of menu shutdown). Now I've tried a couple of things to remove this. This includes adding a "clear" to the shutdown script (which was bound to fail since the script is forked). I've also changed the layout of the bash by modifying ~/.bashrc, however, I do want to have the original layout of bash (or at least one where I can properly navigate) when I ssh into my Pi.
